Since all mods you get always installs on the default theme. I was wondering how can you install the mod into the new theme, or currently using default for all new users ( new theme )?

you would have to install the mod to your custom theme manually. if you are familiar with php, then this would be easy, it would probably take about 30 minutes to install basic/simple mods and about an hour to install a more complex mods

you can uzip the mod package, and look for the .xml file, and it would show exactly what files that need to be added/modified

That is a tough job but there are many mods available which are specific for different specific themes. You should check smf mod site and forum.
